W miejscu dzisiejszej katedry w 1642 r. na polecenie króla Władysława IV stanął mały drewniany kościół pw. MB Zwycięskiej ojców Pijarów, który jednak niedługo potem spłonął. Na jego miejscu w 1701 r. stanął nowy, murowany kościół, w stylu barokowym,wg projektu J. Fontany. W 1834 r. władze zaborcze przekazały kościół Rosyjskiej Cerkwi Prawosławnej, pijarska świątynia stała się katedrą prawosławną diecezji warszawskiej pod wezwaniem Najświętszej Trójcy. W 1919 r. katedrę zwrócono Kościołowi rzymskokatolickiemu i podniesiono do godności Katedry Wojska Polskiego, albowiem stała się siedzibą biskupa polowego Wojska Polskiego. W okresie okupacji kościół należał do niemieckich katolików i ich duszpasterzy. Kościół odbudowano ze zniszczeń według projektu Leona Marka Suzina w latach 1946-60. W okresie PRL-u rezydowali tu tzw. generalni dziekani Wojska Polskiego, którzy jednak nie mieli możliwości pełnić swojej posługi, a to ze względów ideologicznych. Dopiero w 1991 roku przywrócono instytucję biskupa polowego Wojska Polskiego, a świątynia stała się wtedy jego siedzibą i, tym samym, ponownie uzyskała status katedry. Na zewnątrz najbardziej charakterystycznym i zwracającym uwagę detalem jest posąg Najświętszej Marii Panny, umieszczony na szczycie tympanonu.
